I ran into the (not Stanza-specific) iPhone app update bug (where syncing produces an error message, saying the updated version of an app could not be installed because error number 0XE800002E occurred). There is a solution (reinstall the app after deleting it from the phone) but this makes you lose all data. And I have over 200 books in Stanza on my iPhone, that I downloaded, prepared myself from other sources, and so on.
It would really help to be able to save all Stanza ebooks on the iPhone to my laptop, and have the possibility to upload them again to the iPhone after reinstalling a virgin Stanza app.

THERE ARE MANY APPS AVAILABLE WITH THIS FUNCTION FOR EXAMPLE AMBIANCE, IT IS A MP3 RELAXING MUSIC APP THAT BACKSUP YOUR DOWNLOADS INCASE OF ANY PROBLEMS. I'm a bit confused on the problem you anticipated! Can't you just backup your Mobile Sync folder from your laptop or desktop, then go ahead and upgrade to the latest version of Stanza? If, for some reason, you lose the books, you should be able to restore from the Mobile Sync backup! Or doesn't that work?
While I share the preference that, as in the old days with Palm, it'd be great to see one's data, ebooks, calendars, etc. on the desktop, the iTunes synching is supposed to be backing up the stuff.
Sometimes when "disaster" strikes, it's an opportunity! You have a 2nd chance to rearrange books into different categories.
A solutions, if jailbroken
I agree with the need for a backup for Stanza and all AppStore apps that store any data on the iPod Touch or iPhone. I have been stuck on Stanza 1.6 for several weeks since I was getting the dreaded 0xE800002E error. Wouldn't let me upgrade to 1.7 via AppStore or iTunes, and I didn't want to lose the 76 books I'd downloaded.
However, I came upon a solution today that worked for me. You need to be jailbroken, but if you are, this worked 100% for me:
1. Open up Cydia and install AppBackup (it's in the BigBoss repo - and it's AppBackup NOT AptBackup). More info on it here - http://www.scott-wallace.net/iphone/appbackup
2. Open AppBackup (it takes a while on the launch to open). Select Stanza and have it back it up.
3. Wait. It's actually making a gzipped copy of the settings and ALL your books, so it takes a while to backup. Took almost 10 minutes to backup my 76 books. A progress notifier would be handy, but let it go. You can still SSH into your iPod Touch/iPhone and see that it is creating a file.
4. Once it has completed the backup, delete Stanza from your iPod Touch/iPhone. I had to unsync it from iTunes as well.
5. Once you've completely remove it, reinstall. I reinstalled from iTunes with version 1.7. I even opened it open after install to verify it was 1.7 and had only the 2 books that come bundled.
6. Now, run AppBackup again, go down to Stanza and hit Restore.
7. Wait - it's faster restoring, but still takes a few minutes.
8. Open up Stanza - all your books should be restored!
AppBackup has just gained a spot on my iPod Touch :-)
