I have a textbook loaded on my iphone that i have been reading and highlighting a number of passages with the annotate feature. After about my 20th annotation Stanza has stopped highlighting further text. It will add the annotation to the list in its menu but if i select it, it just takes me back to the beginning of the chapter and not the passage/page of the annotation. Coupled with the highlight feature no longer working, it makes any further annotations useless.
Is this a known bug? Is there a fix? I love the product by the way.
I'm seeing the same problem
I see that the OP has not responded, but I'd like to take up the subject. I'm seeing the same problem. I was having no issues at all until the number of annotations reached the upper 50s. At that point, Stanza started having trouble saving them, just as described. It would appear to save them, but the text wasn't highlighted, and selecting the annotation took me to the start of the chapter. After a couple of tries, I got a couple more to "take", but now I'm at about 60 annotations and it won't work at all.
It's not an issue of highlighting a large passage; it now fails on just a single word. One other thing I've seen that might provide a clue. At one point, I tried just highlighting and annotating the word "it". Stanza failed to highlight the selected word, but did highlight the "it" in the middle of the word "with" on the previous page. I deleted that annotation and tried again, and this time it instead highlighted "it" in the word "quite", a few words after the "with" it had highlighted previously.
I'm working with a second generation iPod touch, initially with 3.1.1 OS, but I just updated to 3.1.2 and have the same problem. I have Stanza 1.9.1.

2. When the annotation doesn't "take", does it just not leave the passage highlighted, or does the new annotation also not show up in the annotations list when you tap on the table-of-contents tab?

The annotations are distributed throughout the book.
The "failed" annotations do show up in the list. When they started failing, I noticed that it was highlighting in the wrong place, as noted previously. In that instance, I got the highlighting correct by selecting more than just the one word "it", and that annotation then worked correctly. After that, in every case it was in the list, but nothing was highlighted and selecting the item took me to the first page of the chapter.

Is there any posibility to export to stanza desktop the anotacion I have done? how can I work with this annotacion in my Mac?

There isn't currently any way
There isn't currently any way to get your annotations off of the device. We're considering different options for implementing that in the future.
We haven't been able to
We haven't been able to reproduce a particular limit on the number of annotations you can have, but you may be running into a different issue: is the paragraph you are trying to annotate especially long? Stanza does have a limit on the length of the paragraph that it will highlight.
If you try jumping to a spot later in the book and adding a random highlight, does it work?
